Because you've installed some junk in between. Now since your computer keeps crashing when trying to compress video, regardless of the program used, don't you kind of think it might have something to do with the codecs used rather than what filesystem you're using? You may also have a broken registry, which could cause both of your problems.

possible solutions? I thought a system restore would correct the registry and codecs...

There are some registry problems that cannot be solved except with a full reinstall. If some program mucks around with it in the wrong way it can corrupt portions of it that the System Restore util wouldn't normally touch.
